1) Any photoshop type program that supports layers could be used by setting the transparency of the second picture then erasing areas on the layer. You then restore the transparency off.
You could even make a mask up with the addition/subtraction of two layers and then use the mask to show the difference.
2) Try a program that creates panoramas, you can stitch the files together to make a composite blended image.
