Spots on photos

Does anyone have any clue what these spots on my photos may be due to?

Looks like a little dust on the surface of the sensor, this becomes more visible with smaller apertures and a light background. Shooting with a very small aperture, f/29 in the one photo, also introduces some softness due to diffraction. This may not be a concern with some photos, if it is then a neutral density filter is a good alternative to enable longer shutter speeds.

As Doug said, dust on your sensor. See what you get for changing lenses out on windy Yerba Buena island! To get rid of them the first step would be to blow the sensor (technically, the high pass filter) with air. A bulb blower may work well (I use canned air, but Nikon doesn't recommend that, and I won't either since I don't know your skill level). If that doesn't work a liquid cleaning would be required. I do mine myself, but unless you are comfortable with it taking it to a camera store for cleaning may be a better option. Looking Glass photo in Berkeley has sensor swabs and Eclipse solution or they can clean it for you.
